I spent last weekend going through the maintenance records for my new C140. There was an STC for conversion to a C150 style exhaust about 4 years back (taildragger aviation STC), however subsequent annual inspections have noted “CW A/D 48-25-02, next due in 100hrs TT”. I checked this A/D, and it notes a 25 hour inspection interval. Does this A/D still apply to my aircraft?

No, that's the reason to have the 150 style STC, 100 hr inspections. The 25 hour applies to the pancake style.
